It would be handy to enter a department code when we are setting up stations. This would enable us to filter by dept on our exports. I see when you go into change station xxx, on page 4, there are some fields: Room, Jack, Cable, Floor, Building etc. Could I use one or more of these fields to enter custom information?

Plz note that when you go to "change station xxx" page 4, the top portion of this screen is for "Site Data".
"Fields in the SITE DATA area of theStation screen document the information related to the station set installation."
This means you can mention the additional information about physical location / attributes of that station if required. eg. Room, Jack, Cable, Floor, Building etc.
Now I am not sure what do mean exactly by "enter a department code when setting up stations". If you want to identify the physical location of the extensions based on their department locations, then you can use the options like "Room / Building/ Floor" etc. But if you have IP phones which can login to the system from any location, and can change their locations, then I am not sure how much useful these forms would be to your requirement.
You can refer to "Administrator Guide for Avaya Communication Manager" if you need additional information about these forms.
